Alinging and saving

I am doing some before and after shots for my website. I want the images to be properly aligned so I exported from LR as layers into CS6. I can auto align the layers but can't figure out how to save as two separate images and not even sure if I am doing this correctly. As always suggestions appreciated. Maybe the question should be saving layers are separate images.

Hello, it seems very nice. Would it work for you to switch off visibility of one layer, save one jpg, switch off the other and save as the second jpg ?

Sorry, found it File ->Scripts -> Export Layers I think should do it for me. So many menus, so little time and skill!
