    The lineart layer is separated from the color layers. Here is the tutorial I use for coloring, http://www.melissaevans.com/tutorials/colouring-line-art/3 if it will help clarify things at all

    If I unchecked the anti-aliasing check box when using the paint bucket would that mostly fix the problem? I've seen many people successfully use photoshop for both lineart and coloring so I'm inclined to believe that I'm doing something wrong.

    The original scanned layer just kinda sits at the bottom of the layer pile covered up by a white fill layer just above it. The Transparent layer with the traced lineart on it sits just above the white fill layer.

    Oh my god do I feel like a complete moron lol. I just scanned my lineart in black and white mode and the problems pretty much went away. Thanks everyone for your time and effort

    Is there any way to lock a certain color in so that no matter what you do, pixels of that color won't be affected, sort of like the lock transparency option in the layers palette?

    Dv8, I ctrl click the channels (it doesn't matter which one as I get the same results) as per the tutorial in order to select all white areas of the lineart.
