Batch Automation batch image merge from 2 folders

What I am trying to do, and what I have not been able to locate, is to take take two separate folders of images, combine them, then save as a separate file. What I have is 2 parts of an animation. And i need part 'A' to be a layer over part 'B' then become part 'C'. Right now when i set up the action it will run through one folder (ie it will open 001, then 002 etc) but the part 'B' continues to be only 001.

Hope that makes sense, and that you can in fact have photoshop (CS2 in this case) automate and run through two separate folders of images and merge them into a new one. Thanks,
 
This should be possible using a script.
What type of files are involved (input and output)?
What is the naming convention of the files in both folders?
Is the output to be saved to a third folder? and what naming should be used?
 
all files are jpgs. naming in folder 'A' is testing000 (through 300). naming folder 'B' is site000 (through 300) and the result in a new folder would be final000 (through 300). hope that makes sense. i had to do it one by one yesterday, even setting up some hot keys it took a lil while. thanks,
 
Now I am confused if you place one jpg over the top of another jpg and save as a jpg it will allways be what was the top layer?

Do they want to be placed side to side?
Do they need to blended if so by what means?
Are you sure you need jpg output as this will not support layers.

Edit: Sorry it old age, I presume one is smaller than the other. I will put something together tonight.

Here is a script that you can test and see it will do what you want.

Download the zip file, unzip and place the script in the relevant folder.
PC:- C:/Program Files/Adobe/Adobe Photoshop CS#/Presets/Scripts/
Mac:- [hard drive]/Applications/Adobe Photoshop CS#/Presets/Scripts/
If Photoshop was open, close and restart Photoshop so that it picks up the new script.

To run: File - Scripts - MergeFiles
 
I tried to use this script as a test as well but couldn't get it to work, even after naming my files to the same nomenclature as hansob's (test000, test001, etc. etc.).

I'm trying to the same thing but am coming up empty. I'm good with Photoshop but not good at writing scripts. I tried to look at the script file and pick out things to modify but got nowhere.
