Ah, I've found a solution.

If you right click on the layer styles of the base layer and select "Create layers", that will apply the individual styles as clipping mask layers themselves. Then creating a clipping mask on the original layer I wanted to clip, that will now clip correctly without inheriting the base layer's styles.
