    Yes, I think you nailed it there, Tom. After I wrote the last reply, I started thinking that it's probably not the lines per inch, but the fact that when creating the halftone, I was always using very close to 50% grey. I'll try going lighter or darker next time and I'm sure that will fix it...

    Combining layers without "merge" choice

    Alternatively, you could select all of the layers you want to combine by shift clicking them (or ctrl clicking if they're not contiguous) and then press control + g to group them. This way is less permanent than merging because you can ungroup them later and edit them separately if you want.
