I don't believe there is any ignore/replace in CHKDSK. Not sure what you are referring to.

CHKDSK should scan for file system errors and/or bad sectors on your HDD and give you an option to repair them if found. The bad sector check and repairs can be time consuming, but do not require you to regularly click anything.
