After creating your guidelines Select them and Go to the menu VIEW>Guides>Make guides. And they become "real" guidelines

They are not guidelines. They are strokes. They will be in the layers, each and every line.
Either you select and delete the strokes or
select the finished final shape done with the "shape builder" using the selection tool -> (ctrl/ cmd +x ) cut it -> create a new layer - > Paste it -> hide the layer with the strokes

Eg-

I choose the elliptical marquee tool and draw a circle. I then stroke it with 3 px. It comes out as a perfect circle, nice and solid. Now, I select the Rectangular Marquee tool, draw a rectangle, and stroke it with the exact same settings. But, the edges are strokes blurry, I don't know why it is like this.

Hmm... I can't say what the problem would be.
Because new strokes or shapes can never be blurry in "Illustrator" because they are vector... unless you rasterize them or are you talking about "Photoshop"? This thread is about a tool in illustrator.
